The simple answer is yes.

Our protagonist, Ledo, is a human teen who lives in space, and he’s an Ensign in the Galactic Alliance, which is locked in a war with actual aliens. Unsurprisingly, he’s also a mecha pilot. (We told you there would be more mecha. How else would you fight a war against aliens in an anime series?) He’s crash-landed on Earth, and, well, what else can he do but try to figure out how to survive in his new habitat?

So yes, Gargantia is definitely a science fiction anime, down to having fundamentally changed Earth in some way to make it less familiar to the viewer. However, it also incorporates elements of the slice of life genre, with some dashes of romance thrown in for flavor.
